What slicer did you use? I have been using simplify 3d and have been impressed by the easy to remove supports, but I noticed slic3r has new support options.

Simplify 3D should work with the xt just fine. I didn't load any special configuration the first time I used S3D -- I manually defined the printer's layout / configuration. There are settings for the build volume in the preferences where X, Y, and Z dimensions can be defined.

If you unplug that endstop, does the computer see the printer? Also, if you shut off the printer's power supply, does the computer see the printer?

The limit switch LEDs turn on when the switch is triggered. Are you saying the LED does not turn on when the switch is pressed?

This probably would be a bad idea on an acrylic bed, but for prints that just won't come loose I have found that a heat gun on the bottom of the print bed until the top surface gets warm will easily release the stubborn print.

Also if you are printing via USB, all of the host software I know of have a terminal / console / log that may contain relevant warnings or errors. If printing through my Macbook Pro, I have to go into the energy saver settings and make sure it is set to never go to sleep while plugged in.
