The problem wasn't actually in the firmware. I use repetier to control the printer. I had the endstops configured to min on the y axis. The printer works perfectly now. Thanks for the feedback.

I will try that. Thank you for the response. I was under the impression that when the axis are homed that the value would be 0. Thanks, Austin
